Of course you are correct.
When the game is set to "De-Interlacer Hi-Res: On" it must be outputting 511 x 480, since it uses the 31KHz mode lacks visible scan-lines or flickering.

I have a Wells Gardner 27d9200 tri-sync arcade monitor in my MiSTer Cabinet. In the latest MegaAGS Another World is set to NTSC and runs in NTSC, no? Or are you running it from your own WB? Just using the stock MegaAGS distro. I can see in the Another_World.run file that it is specifying PAL5 and PAL, but only if it doesn't find the ENV variables that it uses to determine these values. I'm having a similar issue. Trying to run Another World in NTSC, since I read that NTSC supports 24 fps, vs PAL 20. However, changing the .run file to use NTSC instead of PAL doesn't seem to do anything, still outputs at 50Hz.
Any ideas?

Wow, that was as near a perfect response as I can imagine! Exactly what I was hoping for, I'm up and running via "Easy Mode" for now. I am able to dump out to the desktop or whatever it's called as well to try different applications, etc.

I'd like to get the Minimig core working on my setup, with a VGA CRT monitor via analog output.
However, I have no hands-on experience with Amigas at all, and the documentation I've seen isn't tailored to the MiSTer core and seems daunting at best.
Can anyone point me to a tutorial of any kind on how to get this working?

You are looking for the analog equivalent of an FPGA, which is an FPAA to handle this properly. They do exist but would need someone with the technical chops to interface with a DE10-Nano. Are you using the analog audio jack on the IO board? The solution is to instead use the optical output (from the same port) and run it through a DAC.

Do I need to find the GitHub projects for each of these cores now and open issues to have them updated, or will the authors/maintainers pick up this fix "automagically" somehow?

There is no way to realistically post-stratify these results to adjust for things like sampling bias. I mention sampling bias because the kind of person that responds to this survey may be a more enthusiastic and engaged MiSTer user which might oversample for CRT users. Some sort of either a delay or fade-in on core load would be nice. I think modern car stereos do this when you turn on a car, so you do not blast your eardrums out. That would make sense. I am also using SPDIF output on the analog IO board.

I've noticed that many arcade cores will emit an obnoxious beep tone when they are launched, well before any ROM has bootstrapped or the resolution mode information appears on the screen. This plays great now - made it to level 5 on my first game. Such intense dual stick action!
Man, Lost Tomb is straight up difficult. I thought with dual sticks it would be a lot easier, but it is a killer.
