Someone could probably make a Mister script that does all of that above, using a combo of memmakers vhd script and the folders from the github/shareware pack for only the folders/files I listed above and it would be a one shot script that you could run directly on the mister. Dvi disabled. Where is this overdrive setting?
enable DVI, the the actual display settings OSD of the LCD there will be an overdrive, turn that all the way up. With both DVI on and overdrive re-test those cores you were having trouble with.

Native resolution (video_mode=13) does not work well with my screen. It blanks out in some MiSTer cores, specially jogego ones. On other cores it works perfectly. 640x480 is not for MiSTer. I'm quite happy with the modes proposed by Thorr above, I was wondering if somebody has a modeline for 320x2 4 0. It's for the DOS version of Shenzhen Solitaire. You can use these with any core - it's not specific to AO486. Also, since implementing this, my main Mister menu when I first turn on the MiSTer has a background picture and now there is a black bar at the top instead of the full background image on that part. The trackball and buttons will work, the spinner will not as the spinner is seen as the mouse wheel and MiSTer doesn't know what to do with it. Generally speaking I don't think we'll see much speed increase from this. While it is more efficient to be writing to a linear frame buffer rather than having to do banking operations, most games are going to be hitting other performance bottlenecks before this is a big factor.
