Well, deleting the core + roms and doing a reinstall did the trick. I really should have thought of that myself, thanks for the advice!

However, on my second Mister (a dual RAM pre-built from ultimatemister.com), only Bakraid works. I get a “bad” rom 0 message on Batrider/Garegga, a “rom error” message on Kingdom GP, and just a black screen on Sorcer Striker. Again, all files downloaded via update_all. I know it's not been that long since we got the Cave 68K games with a public release, but I'd love to see some of the CAVE CV1000B games if the Mister has enough juice for them.

Had a go with the modeline and the scaler and the issue was still occurring. In fact, I tried using the video settings as the general output for the scaler and the issue was still occurring, even on the mister home menu! So I guess there must be some sort of issue with my display and the resolution settings for the neo geo core... More experimentat...

Thanks. I thought the refresh rate might have been causing bother, so tried the 60hz core the other night. No luck though unfortunately
The issue appears to be occurring even when on the core menus - it’s not exclusively an in game thing, which I thought was unusual.

Additionally, also seems to be happening on the GBA core. Perhaps related to the resolution that these cores output at?

Relatively new MISTer owner here. I'm messing about with setups at the moment, trying to find the settings that work best with my display. How is everyone else getting that wee pop-up showing the output resolution and refresh rate in the top left corner? Is it an ini setting that needs to be turned on?
