I thought I had fixed the problem by deleting files in config/inputs and starting over (i.e. running update scripts, resetting the PS4 controller, reconfiguring the PS4 controller etc.), but that...

I deleted the files in config/inputs (within the SD card), reconfigured the joystick buttons, and saved settings in each core. I am pretty sure that fixed my problem. Thanks!

I recently got a PS4 rev. 2 controller to use with MiSTer, and now my button mappings within individual cores (e.g. NES) are not saving. However, the mappings do save with some arcade cores (e.g. Ghosts 'n Goblins). I was using an 8bitdo SN30 pro+ and I did not have any issues with individual cores remembering settings.
