The top is the core resolution which is output to IO board with vga_scaler=0 or Direct video. The bottom is the scaler resolution which is output to HDMI or IO board with vga_scaler=1.

Try this core without the [kungfum] section in ini:

It could be that simple DAC of the IO board is not good enough for 162Mhz. There were some changes in the vga_out module that are not yet picked up by Jotego I think which could improve timings. Could be faulty cable or IO board.

HDMI to VGA DACs output 3.3 - 5v usually with 75 Ohm impedance. Together with 75Ohm termination the resulting voltage will be 1.65v - 2.5v. The IO board outputs 3.3v through a 100 Ohm resistor. Can you measure the voltages on the Mitsumi chips when connected with SNAC? It sounds like it is not getting enough voltage if it does work in your original SNES and not with SNAC.

The shift clock is high most of the time so you should get at least 2 pins of 5volt (Vcc and Clock).

No luck with the VGA connection. I still get snow and a locked up MiSTer when trying to achieve the 1440p settings. VGA worked fine for the 1536x1200 resolution (same as the HDMI input). I am guessing you are trying to map Start 2P to the second controller while you are mapping the first controller which is not possible. You only need to map one controller because they have the same VID/PID. For some reason there is a separate button for Start 1P and Start 2P. IMO this is a mistake in the core. There should be just one Start button...

Are you using the HDMI version of SNAC? That SNES to HDMI cable doesn't have all the pins connected. The usb version does have all the pins connected.

You don't need to enable Multitap if you want to use SNAC. I don't have a Multitap but it should work if you enable SNAC and set swap joysticks to yes.

Though you probably need to use a usb controller for player 1 and the rest can use the Multitap.

This is a very appreciated option. I don't have a mega drive anymore for comparison but I think that mister displays more dots than the mega drive, isn't it? For example in sonic 3 with cram dots enabled I see dots in the right area of the water in the first stage. Wasn't sonic 3 only displaying cram dots in overscan area in mid frame palette chan...

This MMC3 hack doesn't set the CHR bank registers so it only works on some emulators. It needs to be patched.

I think I found the issue with this game. When it switches to the second 256KB PRG bank it only sets the CHR bank 0 upper bit and not the bit on CHR bank 1. This will make it switch to the first 256KB PRG bank whenever the PPU address is $1000-$1FFF. (A12 high)

It looks like Mesen ignores the PPU address.

There is not a specific CPU revision implemented but there are basically 3 behaviors. DMG, DMG in CGB mode and CGB game. The dots are caused by writing to CRAM while the VDP is reading from it. Most likely a real console uses a single data bus for reading and writing so it will read the value being written instead of the value in CRAM. Yeah Batman flickers the water on and off so that needs frame blending. I already have frame blending working so it is coming soon.

I've just been hoping that there's a solution that can be applied to the issues I'm seeing with my IO Board. Oh well! For what it's worth, I tested it with a Moread HDMI to VGA adapter (I set ypbpr=1, direct_video=1) and the OSD won't display when going through that adapter, so it probably wouldn't have helped me anyway. Those coefficients are only used with direct video with HDMI->VGA adapter so they won't help with the IO board.
