Yep you can trade and battle between instances of the core. A recent update also means you can be playing alternate game versions too so; Ruby <-> Sapphire for example.
If you are looking to trade from physical carts and don't have SNAC, you could also dump the save with a ROM dumper or copy it from a flashcart. Then you could potentially load it as player 1/2 and trade as required. Quite a few options open to you.

I could have sworn SNAC had been implemented but only some of the more useful serial modes but sure enough, according to the readme, nope! Thanks for the correction!

I started the 2P GBA core, but the games don't populate!!!?
I can see the GBC, SNES etc games.
I use the regular GBA core with no issues.
I have the latest updates on my MISTer.
How do I get the 2P GBA core to see the games?

You need to add them to a separate GBA2P games directory. However if you don't want to duplicate the games you can just create a symbolic link (check here for some instructions). It is also explained on the wiki page.

Loading different games
The option "Rom for second GBA" can be used to load two different games. First load the game for Player 1 with the option off, then activate the option and load another game for player 2. Both GBAs will reset on loading the second game.
Saving when playing two different roms will create a combined savegame with the gamename of the second loaded game, which can be loaded again with the same load order next time.
Importing combined singleplayer savegames from different games must be handcrafted(concat padded 128kbyte per save in one file)
