Unreliable game saves

I have noticed that game saves seem to be unreliable I have played both Castlevania Circle of the Moon and Pokemon Ruby and I have noticed that when autosave is turned on and you save the game it is really uncertain if it actually will save. You will play and save and maybe save twice and it may have the earlier save and not the latest save. Is this a known bug or is there anything you can do to ensure you save the game right?

With auto-save, make sure you open the menu before you turn it off; the User LED turns green when there's save data to be written - once you open the menu, it's saved to SD/USB and the LED goes out.

Yes, autosave writes to SD Card every time you open the OSD.
This should work, as it's done this way in all cores.
I personally always use manual saves, because
a) i can save in OSD on purpose
b) i go to OSD very often, e.g. for pause/savestate and i don't want to write to SD card every time

Okay thanks I will test this out.
